Phylogenetics
Phylogenetics is the study of evolutionary relationships between biological organisms. Typically, this investigates connections within and between species, individuals or genes. We use mathematic models to better describe the relationships and connections among the species/individuals/genes of interest.
FastTree
This infers approximately-maximum-likelihood phylogenetic trees created from the alignments of nucleotide or protein sequences.
RAxML
This is a favourite for phylogenetic analysis of big datasets under maximum likelihood. It is able to return trees with good likelihood scores.
Beast
This is a cross-platform program for Bayesian analysis of molecular sequences employing MCMC. It is fully focused towards rooted, time-measured phylogenies which use strict or relaxed molecular clock models.
